This has been very, very frustrating. I have the MacBook Late 2016 15" w/ Touch Bar and Gen 1 SS Apple Watch. My battery settings are as follows:

I put my Macbook in its briefcase, and 5 times on the train ride home, I get a notification on my Apple Watch "You've unlocked your MacBook Pro."

By the time I get to my car, my laptop is extremely hot... I have no idea what's causing this, but it's becoming very annoying. Anyone have this issue?

Thanks again - and all input is appreciated.

I don't own an Apple Watch. Have you unticked "Allow Your Apple Watch to Unlock Your Mac" under Security & Privacy, when you are traveling (as in your example)? Turning that on and off might be a temporary pain until Apple fixes this problem. However, doing that should solve your problem for now.

I would also contact Apple, as well as file a bug report.
