I have this weird issue that after awhile, the Apple keyboard and trackpad will eventually fail when I come back and wake the computer back up.
If I plug it into one of my USB ports, the trackpad will work, and when I switch that wire to the keyboard, that will work but then the trackpad wont. If I try to have both plugged in, it also only works with one. If I reboot, everything goes back to normal and works again. But at some point, it will eventually fail again. How do I fix this?

I have a 2017 iMac with Monterey 12.3.

You didn't say anything about the battery level in the keyboard and trackpad. If you look at your System Preferences, Bluetooth, what does it show for them? Are you sure that you have bluetooth turned on? They should show 'connected' regardless of whether or not they are plugged in to the USB port. It should only be necessary to plug them in to charge them. If the charge on either is fully, or nearly fully, depleted, then what you describe would be typical. And it will take a while to recharge them when you do plug them in to the USB port.

The both say they're charged!

Are these devices both rechargeable or do they have batteries?

If they are showing as charged then that means they are connected. Is this only when they are plugged in using USB?The System Preferences devices listing tells you if they are connected. Do you see that indicated on the bluetooth status listing? If you unplug them does the status change on the devices listing and no longer show them as connected?

You could try pairing them again and see if that helps. On the System Preferences panel, click on the keyboard and click the 'x' that appears to the right of the name. You can disconnect, or remove from the devices listing. I'd try removing them, and then probably restart the iMac and pair them again. In order to do this you'll need to have another mouse and keyboard, though. I'm not sure how to fully unpair and then re-pair them without having other input devices available to use in the meantime.

Apple has support guides that may help. The page below is a starting point and will also lead to other guides:
