I went ahead and replaced the batteries today, but is there anything I can change so OS X doesn't constantly popup messages about it? I would rather have that at 2% rather than something as high as 14%. I understand completely WHY it makes perfect sense to have it nag you early on, but I'd rather it not.

AFAIK, there's no way to adjust the threshhold when the notice appears. I've noticed that the keyboard can act strangely sometimes when the batteries are low, so I prefer to change them as soon as they're low, rather than try to get the last bit of juice out of the batteries.
