Long story, but I'm basically wondering. Is there any way to set my computer so that a certain application will NOT launch unless another certain application is already open?

I'm having issues with a program when I accidently launch the other one in the wrong order.
 
No, but you could consider setting up an Automator Workflow or AppleScript to open them in order, even with a delay to make sure that the first opens completely. Then just use that instead of launching the apps manually.
