Is there an application out there that can modify the database of what application opens with what file type? I know you can set each file type to open with a certain application by selecting an item, changing what application opens that item, and clicking "Change All" but that only works on one extension at a time.
Some programs, like The Unarchiver, have something like this. The Unarchiver has a list where you can check or uncheck what archive extensions The Unarchiver should open.
But is there a program that does that for all extensions?

Try this: RCDefaultAPP from MacUpdate. It's old but free. I am using it on SL, with no problems.
