Applications won't appear when I restore from a Time Machine backup, thoughts?

I use a blackbook with a 500gb hdd that loves to freeze with the slightest jostle. So I buy a new 500bg Seagate Momentus XT to jam in here. Problem is, (and I've never had this problem before), when I "restore from backup" using my Leopard disk none of the applications show up - only ????? all across the dock. No files will open because it says the application can't be found, etc. Furthermore, the desktop image is the stock Leopard desktop, not the one I had on my original hard drive. Any ideas?
