iPod touch Apps and ITunes

Quick question, I buy my apps through the App Store on my touch. When I go to sync my touch it asked me if I wanted to transfer my purchases, I clicked yes but still dont see them in ITunes. Now I just took some new pics w/ my cam and want to sync them onto my touch, when I do are the apps still going to be on my touch although they are not in my Itunes? Thanks
