Apps are losing settings after every restart

Since OS X Yosemite some apps Apps are losing their settings after every restart.

For example:

Terminal.App
I created a custom profile with custom colors, fonts and so on. I have to set this settings after every restart

HyperDock
I have to set there also some settings again after every restart


Notifcation Center
Same here, but i was able to fix it with this thread
