Apps I downloaded to itunes not syncing to iphone (3.0 GM)????

I had to redownload all my apps after install of 3.0 and so I did this through itunes instead of the phone itself but when i sync the iphone it wont transfer them onto my iphone....i cant drag or drop them either? Help?
