I have noticed that many apps, even after you close them in the multitasking dock, continue to run it seems. I have experienced this with aim, Facebook chat, and words with friends. I will close aim and/or the Facebook chat applications, yet still receive messages from them as if I were still using the app. Only if I log out before closing the apps will i not receive messages; which leads me to believe that they are still running, but with me just logged out perhaps. So my questions are: Why doesn't closing them in the multitasking dock close the app from running? Does that mean the multitasking dock is a gimmick that really doesn't work half the time? Is there any setting I am missing to change this?

Those are push notifications. Not messages from the apps.
You will receive those wether the app is closed or not. Even after a restart.
Go to settings, notifications to disable them if you want.
