I completley restored my jailbroken touch, rejailbroke it, and after a few app installations, it says I'm running out of space. I have no songs or videos or pictures on it. This has lead me to the conclusion that my apps from before are still on there, but I can't seem to find them on CyberDuck.

Under what directory are they hidden, and how can I remove them?

That's not your apps. There are two partitions on the touch, one for apps and the other for media. I'm guessing that you installed a dictionary or other large file that uses up space. Try following one of the tutorials that shows you how to make more space for apps and see if that helps.
