Audio Hijack Pro recording mic with an app?

I want to record my microphone with an App under 1 audio File. Is that possible? I'm trying to do a call with skype, and i'm trying to record both my voice, and the person with the microphone input so it's crystal clear, and the user of skype.

Better Explanation:
I'm on skype. I'm calling a person. i want Audio Hijack to record both, the person I'm calling when he talks to me, and the microphone when I talk into it.
