I want to keep my mac nice and clean as much as I can, so regularly use clean up utilities such as MacJanitor on Onyx but I was just wondering if there is any software that can do the same job but also wake your mac up out of sleep in order to do so.

I see no point in leaving my computer on all the time just for a bit of maintenence, but if it could wake up during sleep, that would be very handy indeed.
 
I'm going to bump this cause I have no idea either :)
The only way I know to wakeup a system is via usb, network, or set it to wake from the energy saver pref. Course, almost all of my machines are on 24/7 doing stuff, but still...
 
You could try SleepX, I saw it on the ADC site.

SleepX v2.5

SleepX is a tool for automated sleep/wake testing on Mac OS X. Using SleepX you can set the number of sleep/wake cycles, the delay between cycles, and how long the machine should sleep. See the Quick Start Guide for details.
I dunno, it might be a starting point in any case.
