Considering backgrounder badges are natively on the bottom left quadrant of the icon, I'd say that's where they should be. Are you aware of that and just looking for how to move them from their "home"?
 
To fix this problem, you will need to add white space to the left of your badge image. I think about 28px should do it, but if that's not enough you should try 57.

Are you using Shrink? Your Suave badges look off because of it.

How did you get the custom badge to show up though? I replaced the 'badge.png' inside backgrounder.app and also within my theme, but it still doesn't show the custom badge. just the original gear one.

Backgrounder has changed the badge location again. New location is /System/Library/CoreServices/SpringBoard.app/
