Backing up a Dual Drive Set-up

Hi. I am in the process of upgrading my '08 Aluminum 17 in MBP to an SSD/HD rig with apps on the SSD and the Home Folder on a 500GB or larger HD in the optical bay.

My question is how to go about backing this up. If I tell Carbon Copy Cloner to clone my system to an external, will it find all files on both drives and put them on one drive or should I partition my backup disk and clone the System to one and the Home folder to the other?

CCC can only clone one drive or partition at a time, so you need to perform the latter.

Partition the back-up drive in correspondence to the internal drives.

Thanks for the tips. I'll pick up a big HD and split it in two. I decided to go to 750 for the Home Folder drive and ordered a Scorpio Black. I have the SSD at 120.
