There are some apps I want to just back up on like an external hard drive/some form of media because right now they are taking up space on my computer and my iPhone isn't using them right now.

Can I just back up the .ipa files from the iTunes Media folder? Some of these are paid apps that's why I'm hesitant to just back up and delete right now.

Yes, you can just back up the .ipa's.

Or you can just delete them from your library, and leave them in the iTunes folder with the rest of the ipa.s. When and if you want them back in your library, open iTunes, click file>add to library>, browse to the ipa and double click.
