I'm being warned my 5GB of free iCloud storage is virtually full. I don't backup photos, etc to iCloud but I do have an iPhone backup and I do backup from WhatsApp.

However when I look into the storage I see WhatsApp is taking up 2GB in the phone backup

But in iCloud itself, Backups is 3GB (as above) plus a separate 1.4GB for WhatsApp (because I have WhatsApp set to backup to iCloud within the app):

To me this looks like WhatsApp is being double-backed up. Am I right in thinking I can/should remove the WhatsApp App from my phone's backup, because if I ever get a new phone I can restore the backup from WhatsApp directly?
 
I would go through the backup folder and keep only the last backup... whatsApp i would delete as well... than you are back in the race...
I back up my pics on google, or HDD... my iCloud 5GB is just 4GB left over... everything is on Dropbox (up to 10GB, OneDrive, Box (up to 50GB free) Google Drive, Amazon Pictures etc... each one from 5 to 50GB free... no Data on Devices, everything accessible from anywhere with any device... I use iCloud backups only for setup a new device - all is than like before (Address book, Calendar, emails settings wallpaper/ layout with icon groups etc etc )
Do this for years and years and I am happy with that....

I'm pretty sure when I set WhatsApp chat backup on (in the app settings) it turned off WhatsApp in the phone iCloud backup. I think. Perhaps I turned it off myself. Anyway, it is mentioned here https://faq.whatsapp.com/481135090640375/?cms_platform=iphone&helpref=platform_switcher that if you have both options on then it will take up additional storage. I would just turn off WhatsApp in the iCloud backup and let it backup in-app instead.
