I have an external HD on its way so that i can create a copy of my machine using SuperDuper! For obvious reasons i want to make sure that if anything happened to my MacBook all is well. I am also interested in installing Parallels shortly and was wondering how that would affect my backup? Would SuperDuper work the same when making a bootable backup with parallels and the virtual windows machine in it?

yes, just the same. parallels is just another application, and the virtual hard drive and os install are just another file on your drive... usually located under 'your user name' > documents > parallels > 'whatever you called it'.

with the one exception: this won't work if you have bootcamp installed, and are using the bootcamp install of windows with parallels as the virtual machine. superduper (or carboncopy, or ?) will not be able to see/handle the fat32 or ntfs drive. best of luck.
