backup to different drive?

Hi all.
Is it possible to do full, or partial backup to different drive (eg backup iphone in iTunes to external) ?

I have allot of PDF's i originally imported from external drive and added them to iTunes library to sync.. (the iTunes library was also stored on external)

Now i have them on iPhone, i wish to back these up, but rather back this up (either complete, or just PDF's only) to external where they came from.

reason is on iPhone i have them all organized, because they came from different folders., so i would like to preserve this..

Any idea how i can do this ?
