So, I have an iPad 3 and I put it to charge in the morning with the charger that it came with. Later today after several hours I expected it to be at 100%, but its still at the same charge I left it at in the morning.

By the way my iPad is a 3 month old refurbished iPad I received after one exchange. Lately it only charges to up to 99% and not 100% as it used to when I got it. It also keeps a 100% charge for up to 5-6 hours in medium brightness with just light web browsing and comic reading.

Is something wrong with the iPad or is it the wall charger(wasn't hot when I touched it)?
 
The current iPad takes longer to charge than the iPad 2. The 99% issue you refer to could be a calibration issue. I would run the iPad until the device shuts off. Wait 30 minutes for the battery to cool from use. Then charge it overnight. If it doesn't hit 100%, then get an exchange.
