Beachball with SSD+HD in 2010 13" MBP

Hey guys, so I right now, I have a mid 2010 13" MBP with the optibay mod.
I am using a G2 X-25m 80gb as a boot drive where the optical drive used to be and a 640gb WD scorpio blue as a data drive in the original harddrive slot.

Every once in a while, I get a beachball for around 30 seconds in which programs are not responsive. I have "Put hard disks to sleep when possible" unchecked in system preferences. I think it has to do with the hard drive spinning back up, but 30 seconds is rather extreme...

I've verified both disks and they all come out clean. I've also run the apple diagnostics (both regular and extended) and they both said everything is fine.

Does anyone have any suggestions on what to do?

Probably has to do with the SMS (sudden motion sensor) of the hdd.

If it has it turn it off, if it doesn't then you are fine.
