I use gmail for my email and I would like to set up filtering so that certain emails go to a certain folder / label

I have gmail sync'd via imap to apple mail.

Am I best setting up the filtering rule via the actual gmail interface rather than via apple mail?

Am I wrong in thinking that this will work better than doing it with the rule in apple mail as the filtered email and the label with appear in both apple mail and gmail but if I have the rule in apple mail it won't show in gmail?

Or does it not matter?

I am just thinking that I use the gmail web interface at times when I don't have my mac with me and want everything to be the same on both.

For your situation using GMail to do this is a much better idea, especially if Mac OS X Mail isn't the only way you'll be viewing your emails.
 
Thank you very much for your reply. That is what I thought. Kinda like doing the filtering further up the food chain so that the apple mail below it will be the same.
