I plan to upgrade to the 6s using AT&T NEXT plan tonight. Is it better to do it on the Apple online store or AT&T'S website?

If you're going next, what ever is first available. Use the apple app too. The ATT site is the only place you can get a contract price ordering online
I currently owe $382 for my iPhone 6 plus. You think I can sell my iPhone 6 plus for more than that on Craigslist? If so, I would just go through the apple upgrade program and sell my iPhone 6 plus and pay the remaining balance that I owe att. Does that sound right?
