I currently have a bunch of MKV videos that I've been slowly converting into MP4 format through MKVTools. Currently, I've been going to the MP4 tab, putting device on "Apple TV," putting Video on "Pass Thru," and putting Audio on AAC (2 Ch.). Are these the best settings for the ATV2? Is there anything better? Sometimes I notice the audio is too low. Any advice on the best possible settings? THANKS!!

Where there's a multichannel audio track in the original it's better to keep the multichannel.

So if there's a Dolby Digital/AC3 track I'd put Audio on "Pass Thru", and if there's a DTS or AAC5.1 track then I'd put it on "AC3 (5.1)".

Then in both cases tick the "add 2Ch. track" box and it will include a separate track for iP devices.
