best video encoding program?

I use visualhub also. You can also try handbrake, that program works well.

MPEG Streamclip seems to be a favourite in this time, and FFMPEGX.

I deem Handbrake's libraries to be sufficiently improved over VisualHub's to use HandBrake now.

I also use MPEG Streamclip occasionally.
