Hi,

Curious what is the most complete way to backup all my Cydia apps and themes? I would like to do a refresh of my phone, thought there might be a better way than to install everything manually.

What is your preferred way?

Pkgbackup, definitely. It will back everything up in your contacts so that after you resync all you have to do is reinstall PkgBackup and let it do all the rest.
 
Does one just download PkgBackup right before they are going to restore and update once before or is it something you keep on your phone, updating the backup list from time to time?

What if one had to manually SSH to change specific SMS tones, etc (since a certain background theme had god-awful tones added in)? Does pkgbackup just save what you originally downloaded, or does it save what you currently have, including what was SSHed? I'm assuming option 1, but just wanted to double check

option 1 indeed. It creates a list of downloaded packages that allows you to do a 1-click re-download/install.

No, it just installs your repos and packages you have installed from them. Nothing you did custom thru SSH.
If the packages are not there or have been removed it wont be able to reinstall them.
Kinda like a batch installer that installs them all at once.
