For example if I go into settings and see how much space I have left, it says 10GB and that I used 2.7GB. Fair enough, because I know some of my 16GB is used for iOS.

However if I add up all my apps, I only have 1GB of use. I can't imagine I have 1.7GB of photos (It doesn't tell me how much space photos are using).

I have no music nor videos on my phone.
 
What measurement are you using to add up your app's size? Their size as listed on the App Store? That size is a highly compressed size. Their size in iTunes? Same as the App Store size.

What does iTunes say your overall usage is? That bar thing at the bottom of your iPhone's summary screen.

This is my first iPhone and I haven't plugged it in since JB, it wont mess it up will it?
 
It shouldn't. It's alright if iTunes syncs with and backs it up. No harm will come of your iPhone if iTunes does it's stuff. Just don't update it if asked.
