I have been struggling for months with my external hard drives, thinking they were going bad or having issues. (my brand new Seagate would become unwritable after 300GB or so) so Time Machine was not working.

What I have found after multiple disk utility repairs, reformattings, hard drive replacements, is that it was my BookEndz docking station that was to blame!

Now that I have everything plugged directly into the MacBook Pro, it works absolutely fine.
 
Were you removing the laptop without first ejecting the drives? That is something that you need to be cognizant of if you use a Thunderbolt display with HDDs plugged into the display. In this case, the ATD is in fact a docking station.
