I've been using Azureus until now, always used it on my PC prior to getting the mini.

One thing I've noticed is that when you add a torrent for a large file it takes forever sitting at the 'Allocation' message and the whole machine grinds to a snails pace while it does this. My downloaded torrent file is on an external firewire hard drive in case that makes a difference.

Anyone else noticed this? I'm sure the PC version didn't suffer like this...

I alson have noticed that on my pb. It has happened on my mac with every bit torrent client I'v used so I don't worry about it now. I only download my torrents overnight so I don't have to worry about the system being slow.
 
I run Azureus (pretty old version though) on my pb, I there is no delay in 'allocating ..' . Its instantaneous. I guess your external drive would be faster than by 4200rpm drive, so that should not be the cause.
May be you are short of RAM.
