Blackra1n and root access

I've noticed since using Blackra1n to JB (which worked perfectly on my 3GS) that software such as Disk Aid and iPhone Explorer think that the phone isn't jail broken and can't access the root. Any ideas why or if its fixable?

just use SSH. It's the same thing as diskaid, just takes a second or two longer to setup
