I'm not sure if I'm the only one experiencing this, but I'm noticing a slight glitch (freeze frame or whatever), when watching my movies.

I doubt it could be from the Blu Ray disc, since these discs don't scratch like dvds (correct me if I'm wrong).

I'm watching my Star Trek movie, and in at least 2-3 times (only half way through watching the movie) while watching the movie, the frame would freeze for a split second.

I am using handbrake for my Toy Story 3 blu ray, and my CPU usage is currently between 92%-98% (because of Handbrake).

So, I'm assuming that if Handbrake isn't doing its thing, will this problem cease to continue, or is this common for all BluRay movies when being ripped?

I used to notice this in rips I'd converted (from MKV to MP4) for the Apple TV - not much help I know, but I gave up and stopped transcoding. I now have a Boxee box next to the Apple TV :)
