I just got a iMac with a 2 TB fusion drive. This is my first fusion drive. I will be instilling Windows 10 on the fusion drive. I understand Windows does not see the ssd portion of the drive, which is not a problem. I was wondering is there any other issues I should be aware of.

Windows will "see" the Fusion drive as one drive so it doesn't really matter. Just go ahead and install using the Boot Camp Assistant. If you have a new iMac with El Capitan you can install Windows right from the iso. Just follow directions, even the drivers will be downloaded automatically from Apple.
