Booting from an external drive issue

I have a cloned backup that has an issue booting from. I've tried two different external drives and have the same issue. Also, I've tried SuperDuper and CCC neither backup will show up in the list using "Option" at startup. I've formatted the drive twice and cloned back to it but nothing works. I've reinstalled HS also.

I can get the external to show up when I reboot just not from a shutdown boot up. I've reset nvram and smc.

Any ideas?

Mid 2012 rMBP.

Edit: It seems to recognize the drive from a shutdown boot by having the external drive disconnected then when it's in startup manager attach the drive.
