I replaced my HDD and when I tried to put back the bottom cover on my 13 aluminum unibody macbook. Its not even. I don't recall it being that way. I tried my best and this is the best result I got. Is it supposed to be this way?

it was frustrating trying to fit it in perfectly. This is the best I can get.

Nope. Keep trying. Clearly not put in correctly if it was even beforehand (no battery swelling or anything). I mean it's put in well enough to run and work, but not to be even.

Not sure on the unibodies, but with my older MacBook, I always found it easier to tip one end in first and then dropping the rest in to ensure it's even.
 
I am pretty sure I replaced the HDD well and its not the cause of this. The only case I removed the one over the battery so I can access the HDD I didnt touch the latger bottom case

Are you certain that the HDD is properly seated? Also this is a dumb question but are you sure thats not how it was in the first place? I would try removing the HDD and re-seating it to ensure its not sitting odd or anything.
 
There is a thread dating back to 2008 on the MacBook forum regarding this, but this was actually a problem a lot of these had out of the box. Mine still makes a little noise, I've learned to live with it. It does sit flush though, but it's loose. A few people suggested bending the tab a little to make it sit tighter, but I'm not bending anything on my MacBook. Maybe you bent the tab while removing it?
 
I am pretty sure this is not caused by the hard drive, there is enough space between the hdd and the cover so that it does not push it upwards. This is a flaw with the cover design, its pretty hard to place it correctly
