Nowhere
I used to be able to put my 2008 MBP on my chest and use it in my bed, but now I upgraded to 2011 and it makes a crackling noise.

Will something happen to it if I continue using it?

Pre-note: I know it's a stupid question.

What kind of crackling noise, internal or external? It's probably nothing unless there's a rare defect with your mac.

Seems like 2 rocks grinding against each other.

If I push the bottom with my fingers, I can hear it too.

it happens the same with my MBA sometime, and my friend's MBP is too. I think it is normal :apple:

It always happens, though. Never happened in 2008 MBP.

I'm afraid it might get damaged

I hope you don't have any chest hair because you might not have any left soon! :D If it really bother you just get a hard case and it will fix this problem!
