I'm planning to order a maxed-out 13" rMBP and wondering if I should wait until September 30th so it (presumably) comes pre-loaded with El Capitan, or should I just order it now and do the OS upgrade when it is available? Wondering if in the past there has been any advantage to getting a clean install of the new OS rather than upgrading. Thanks.
 
Buy now. If you buy now you can always install Yosemite by internet restore after you upgrade to EC. If you wait to EC is shipped you can't internet restore over it back, you will have to keep a Yosemite installer.
 
Starting with Mavericks, all OS X upgrades are free.
There's no harm in upgrading to the GM of El Cap, it's working perfectly for quite a number of people.
