Just got an iPhone 6S and I was playing with the new camera and noticed whenever I shot video or live photos, I could see the phone refocus every 1-2 seconds which is extremely annoying. I even tried manual focus before recording and it still does it. With AF lock on, it loses focus really quickly, even when recording non moving objects while holding the phone still. This is really annoying and I hope it isn't a hardware problem so all help is appreciated. Already tried factory reset (might as well while it's new before I have all my stuff on it). Also cleaned the camera lens in case fingerprints or dust was interfering.

This kind of thing is almost impossible to troubleshoot without you having a known good device in one hand and yours in the other. It's also hard to troubleshoot since we can't actually see it. It might be totally normal. Do you have an authorized service provider or Apple Store nearby? I'd make an appointment with the Genius Bar or visit the closest AASP to get someone's opinion in person. It might be normal.
 
MoviePro. Was the highest rated video capture and editor app on multiple sites so I bought it. Spending $5 seemed like a better alternate to a non working stock camera app. Doesn't support the 6S's 240fps or 4k sensor though (4k videos are out of the question anyways on my 16GB 6S :p). Since live photos are still limited to the stock camera app obviously still haven't found an alternative (not that live photos are useful anyways).
 
Noticed the same thing happening to me in ambient low light conditions. weird stuff.
