After moving my files to iBooks on Mavericks, I noticed that around 6 GB of my books are left in my iTunes Media folder. Can I delete the Books in my iTunes Media folder given that they are safely moved to the iBooks Library location?

I haven't done this in a while so I'm not certain, but I'm pretty sure iBooks makes a copy of the files and places it in the library folder, so you should be able to safely remove the books from the iTunes Media folder to free up some space. But as is always the case in these circumstances, check to make sure all your books were successfully moved, and backup the files before deleting.
 
I saw these instructions posted on Apple discussion board.

Click on "iBooks Store", sign in, under "Quick Links" click on "Purchased", hover your cursor over the book you want to remove from your library, click on the "X" and it will no longer appear in your library.

You can unhide also under "Quick Links, "in "Account", by clicking on "Manage" to the far right of "Hidden Purchases", just click on "Unhide".
