I could not get the site to work and got screwed on the pre-order time and now none of my Apple stores near me are available for in-store pickup.

Would it be possible to get my phone shipped to me directly and then go to the nearest Apple store to do my trade-in? Or do I have to go through the mail-in process if I have it shipped directly to me?
 
You can trade in at any Apple Store.
I read that shipped orders get charged once your phone ships, so when I do trade in my phone do I just get reimbursed the $ my phone is worth or do I get an apple gift card?
I'd be paying via credit card if that matters.

As per the Apple website, you will be refunded the value for your device trade in. If your trade in is higher than your purchase price, you will receive a gift card for the difference.

In regards to trade in store, it seems to be a mixed crowd. My order confirmation page specifically states that phone cannot be traded into the store and that I must use the trade in kit that’s shipped to my house. Others have stated it’s possible to just ignore the trade in kit and just do the trade in store. I also read some people saying to never purchase a phone with a trade in attached and just buy it outright and trade in your device at a later date in store ( avoiding the trade in kit).

I currently have two phones on order for pick up but only need one. One is with a trade in (they sending that trade in kit unfortunately) the other is a buy outright without a trade in attached. Going to cancel one of them but unsure which one to cancel since I want to trade in store and not have to deal with a trade kit. Someone said by not attaching a trade in to your purchase, you run the risk of getting a lower trade in value if it drops, the trade in attached to the order locks in your rate.
 
I am on IUP and I was not able to do this. I had my 14PM shipped to me last year and needed to trade in my 13PM because I would be away for the next 3 months. The Apple Store told me that it was impossible even got the general manager involved once I explained my situation. YMMV
