So I have an FM transmitter that the 3G flags as being incompatible. That's fine, but the FM transmitter part still works. Will it do any harm to have it plugged in so I can use the FM transmitter (knowing that charging won't work)?

Shouldn't do any harm at all. There are two types of incompatible warnings: The one that says it won't charge is just that - the accessory will still work but won't charge the iPhone. The second message (and the one that was also present on the original iPhone) is purely informational and is basically warning you that you may get some sound interference from the phone radio on the accessory (the GSM buzz). Either way, your phone shouldn't be damaged by using them
