Can I use itunes to update software with jailbroken phone?

You will lose the jailbreak and any apps you have installed that require the jailbreak.
You can definitely update with iTunes, but you will have to do the jailbreak again. Also, make sure that if it wants to update your baseband or carrier settings that it won't take away your ability to unlock the phone if you ever plan to.
