When traveling with both my iPad 2 and my 13" MacBook Pro, I put the smart cover on the iPad and place it on top of the macbook and slide it into the case. So it goes Macbook, smartcover, ipad.

Could the magnets in the ipad/smart cover affect the hard drive in my macbook? What about the battery? I'm concerned that they could wipe or affect data.
 
No. The magnets are so weak that they wont do any harm. And vesides the screen part of your macbook is between the hdd and you ipad. But as said magnets that weak won't do any harm at all not even if they were in direct contact with the hdd

Since your Macbook has magnets in the screen (top edge) as well as a battery, and seems to survive those well enough -- an iPad with Smart Cover won't be an issue.
