I have sent myself a rather large PDF via email from my Mac Mini to iPad2, no problem. But, I don’t know how to save the PDF file to the iPad, where do I save it to? I don't want to use iCloud to access the PDF for this reason. I can't always be where there is wifi; I need to know how to make PDFs on my ipad2. Is there a way?

Yep as above download iBooks and once installed open your pdf. At the top click open in iBooks and it'll open within iBooks
 
Thanks very much, Badrottie and Gav2k, I did as suggested and now I know where to save my PDFs. I'm assuming that I can still have access to the PDFs even without wifi. I'll try it out soon.

Download it in your email and open with iBooks. It should automatically save there (in iBooks)
