Can Quicktime Pro play second audio track via Handbrake?

I am using Handbrake to compress a DVD with 2 audio tracks. Will QT Pro be able to play both tracks?

Also, Encoding really takes a hit with the second audio track( almost double the time so far!) is this normal?

Quicktime can usually play two audio tracks. And also, 2x the audio = 2x the encoding time.
