Folks,

I have a 240 gig Sandisk Extreme SSD as my main boot drive and the original 750 gig HDD now lives in a caddy in the optical bay.

My question is-can/will Time Machine back up the data on my 2 hard drives, to a single 1TB 2.5" USB 3 HDD that's plugged in to the back of my Thunderbolt Display?

AFAIK (can't check right now as I'm typing on a Tiger machine), Time machine by default backs up you entire computer (assumedly all non-removable drives). Also the fact that the Time machine settings (see In System Preferences>Time Machine > Options) is based on excluding the items you do not want backed up.
