If I use a mouse with my MacBook and set the trackpad to natural, the scroll wheel on the mouse also goes natural. I can't figure out how to keep the two settings separate.

If you are wondering why, the natural motion feels great using the trackpad, but feels unnatural when using the scroll wheel on the mouse.
 
Agreed. It's irritating as hell. Haven't found a way to set it the way you describe.
 
Unfortunately the two are linked together, so there is currently no way to do this. Apple expects people to have only the Magic Mouse so they figure since it's touch, too, it feels natural. I do agree to that but like you said, it feels odd when you use a physical scroll wheel.
