Say you are on 10.68, make a Time Machine backup, install 10.7, then restore the Time Machine backup, does this take you back to 10.6.8?

If not, can you do it by cloning the disk first and then copying back or does this still leave some traces? In the firmware perhaps?

Should work, it is a complete backup isn't it.
 
Yes it should work if you have backup everything that including system files and libraries files from 10.6.8. Then choose the full restore from Time Machine option from a bootable installation media.
