Before you ask, yes I've toggled the "Use F1, F2, etc. keys as standard function keys" setting. (and then some)

Ever since the update, when I try to assign F1 to a shortcut, typing the trigger into the assignment box forcibly shows "fn-F1" ... not "F1".

Now, I know the function keys will trigger the actions because one of my shortcuts still has F4 assigned to it (and is working). If I RE-press the F4 key as a trigger, it too becomes "fn-F4", so I don't save it (undo).

I need to assign F1 ~ F3 as they read to specific shortcuts.

My workflows are all 1/8th as efficient now, so any help is appreciated.
 
In what app are you using them?
You can set them from Terminal.
I have ⌥F4 set for Shut down in Finder and it shows up like this in the preference file under NSUserKeyEquivalents

"Shut Down..." = "~\\Uf707";

For other keys
F1 \UF704
F2 \UF705
F3 \UF706

I had the same issue and solved it by setting the shortcut in the system settings app, Settings > Keyboard > Keyboard Shortcuts > Services >Shortcuts.
If you do it there it doesn't add in the 'fn' bit.

@bonchonjon - This is a great start! Thank you. I've successfully reassigned the keys and they're working.

Still, this seems buggy. I'll leave it to whoever reads to a) thank the Bonchonjon for a working remedy and b) look deeper into the "why" part.
