So, I can close tabs like normal, with command + w, or hitting the X button, but when there is only one tab in the window, I can't close it at all. Hitting the red button does nothing, shift + command +W does nothing. The only way to close down the windows is to quit out of Safari!

Is anyone else having this problem?
 
I was just having the same problem. In my case the problem was a SIMBL plugin called Taboo that I'd installed a long time ago. Check what is in your /Application Support/SIMBL/Plugins or ~/Application Support/SIMBL/Plugins folder. If Taboo.bundle is there, take it out (I created a new folder called "Plugins (disabled)" to store it). Safari started working normally for me what I did that.
