I tried to set up Hotmail to work through Apple Mail. Obviously this didn't work. I can't delete it now, though. I've tried dragging it to the trash, hitting the delete button, and right clicking delete. It acts like it's gonna delete, but it's always still there.

Can't Delete a Mailbox

You're trying to delete an account, not just a mailbox, correct?
Go to Mail --> Preferences --> Accounts. Click on the account and hit the "minus sign" at the bottom of the list. It should ask you to confirm the action, and then delete it entirely.
